The team is compiled of players from four sending school districts. In 2003, Seneca opened as the fourth high school in the Lenape Regional High School District. Seneca's players come from Woodland Township, Tabernacle Township, Southampton Township and Shamong Township. 

The baseball team began as a junior varisty team in the 2003-2004 school year. The first head coach of the Golden Eagles was Dave Lafferty. Junior Varsity Assistant Brian Gibney, along with Freshman coaches Arthur Sharon and Greg Bauer, helped start the tradition at Seneca. Coach Lafferty led the 2004 team to a 19-0 start in its first year of existence.

In the 2005 season, its first varsity season, the team compiled a 30-4 varsity record, setting the record for wins in Burlington County, New Jersey. In its first varsity game, the Golden Eagles' Ryan Brecko got the first win, first complete game, first no-hitter and first perfect game in school's history by beating Camden Catholic High School by a score of 10-0. In its first season, the team won the South Jersey Group II Championship and made it to the Group II State Finals before losing to Rutherford High School.

The follow-up 2006 season had high expectations. The team won the esteemed Diamond Classic Tournament (pictured left) and was ranked by USA Today in the top 25 teams in the nation in the paper's April 2006 issue. They made the playoffs, but eventually lost to Moorestown High School. The team finished the season with a 25-5 record.

During the 2007 season, Coach Lafferty led the team to a Group III State Championship. In the season finale, Seneca beat Cranford High School 5-2. Captain Dan Grovatt (pictured left - University of Virginia) set the school record for strikeouts in the game (13). Captain Dan Williams helped the team finish the season with a 20-8 record, winning its final 10 games and finishing the season ranked #1 in South Jersey.

The 2008 season brought some changes to the Golden Eagles. Coach Lafferty retired from coaching baseball compiling a 94-17 career record. New head coach Sean Cassel led the Golden Eagles. Varisty assistants Greg Bauer and Arthur Sharon (former head coach at Lenape High School in Medford, NJ) assisted Cassel. Captain Dustin Worthman helped the team finish in second place in the Olympic Conference National Division with a record of 12-9 (6-2 in the division).

The 2009 team was led by captains Matt Carr, Troy Foster and Shaun Flynn. The 2009 team compiled an 11-6 record (many games were cancelled due to the unusual amount of rain in the northeast) reaching the Group III State Playoff Quarterfinals and the Quarterfinals of the Diamond Classic. The team finished second in the Olympic Conference National Division (5-3 in the division) and finished ranked #10 in South Jersey.

The 2010 team is busy preparing for the upcoming season.
